Some specific questions:
1. Am I supposed to be getting the full 5v/5a from the Pineboards HatDrive! PoE+?
I don't know. Maybe try asking Pineboards.
2. Is it possible that the OS thinks the board is not getting the full power and therefore is giving me the warning? If so, why doesn't it know it is getting the full power?
Does that board provide power through the GPIO header or the USB C port? If the latter does it support USB PD?
Without PD on the USB C port the Pi firmware/bootloader has no way of knowing what the PSU can supply so you get that message and the consequent power restrictions.
You're not the first and likely won't be the last with this (or similar) problems. A search of the documentation and forums will reveal the workarounds (and no, I'm not doing that for you).
